I am not sure of the question asked, the above is the MLB order which will change before the draft according to business that goes on between now and the draft.
If you want to know how an individual team decides who they will draft, much work goes into setting up their draft boards after much consideration of the players that are available. This includes all HS seniors and all other players that are eligible. An eligible player's name has to be submitted to MLB before the draft. After months (and even years) of scouting a few days before the draft, draft boards are set up with each team, with many of the same prospects usually on multiple draft boards. When the draft begins, it becomes a pick of who is available, when their turn comes around. If one player has been picked by another team, it's on to the next name.
Of course much more work goes into it, but that's basically how it works.

One quick note, only the bottom half of the draft order can change, if I remember correctly. Only teams drafting in the bottom half of the draft will give up their first round pick if they sign a Type A free agent. If a team that drafts between 1-15 signs a Type A, they give up their next highest draft pick. So, long story short, the teams picking 1-15 are set in stone.

Here is the simple version: They pick the best player available whom they feel they can sign and fills their needs. For example, if the Pirates' farm system is severely lacking in pitching, they will probably use their first pick on who they feel the best pitcher is that they can sign.
