I think you might have meant a player who is 21 (no matter what year in a 4-year college) OR a juco player either 1st or 2nd year are eligible for the amateur draft. As for why they chose the junior year ... perhaps because it is the one closest to 21 years old ??? Also of note, if a player will be 21 within 45 days of the draft (i.e., after the draft), he is also eligible.

FO, according to the folowing link, the criterion is 21 years old or completed junior year. And apparently DIII students can be drafted earlier, according to Wikipedia. MLB Draft RulesWikipedia entry

If you were a RS-Fr (2007) and are 21 (DoB June 16, 1986), you could have been drafted in June 2007 (and one was!)
Going back to FBM's post, I don't think it's 21 in the year of the draft. As FBM said, a player has to turn 21 within 45 days of the draft. Or at least that's always been my understanding of the rule.
